Reorganizing the Applications folder

I want to create sub folders within the Apps folder. If I move existing apps into the sub folders will that mess things up?

No. It won't mess anything up. If, for instance, you want to create a "Music Applications" folder in the main Applications folder to hold apps such as iTunes, Garage Band, Logic Pro... go for it. I believe any aliases, and objects linked in the dock, will update automatically.
