I made a table with all models of the Mac Pro (and the 27" iMacs) with all specs, options and prices. That may help you decide which is better or more appropriate for your needs.
The general recommendation is choose the standard config from Apple plus the options that are ONLY available from Apple. The remaining parts (like disks, RAM and peripherals) buy from places like NewEgg, OWC, TransIntl, MaxUpgrades, pc-pitstop or Amazon.

Very nice... one minor change: the 3.33GHz 6-core has a 12MB Level 3 Cache.

*sigh* Now I have to point out other issues…
The architecture for iMacs are wrong. Those are not architectures, but model numbers.
The RAID card isn't a hard drive. Not only does it suck, you can't pair with the SSD option.
There are 4 PCIe slots.
The number of USB ports on the keyboard shouldn't count because those aren't on the computer. That's not mention you have the count wrong.
The speaker on the iMac isn't 2.0

I don't know about older models, but the current ones are definitely stereo speakers (http://www.apple.com/imac/specs.html).

2x low voltage usb is more like it. Only good for USB sticks and mouses.
