Note: If you use FileVault, your Home folder is backed up only when you are logged out and the Mac is awake for a Time Machine backup cycle.

I don't get it. What does this mean? I have FileVault enabled and all my folders are backed up with Time Machine, including the "Macintosh HD -> Users" folders. And how should I run a Time Machine Backup while not being logged in?

If you are running Mac OS X 10.7 Lion (per the forum you posted in), that does not apply.

As for running Time Machine while not being logged in, it should run periodically. Unless you've done something to counter that, you don't have to run it manually.
