Why are the apps in the App Store vary depending on which country you have the store set to? I have my store set to my country (not US) and I'm finding that the US app store is somewhat different and has much more apps. iBookstore as well (small collection of books). Is it because I don't have the latest version of iOS?

Developers can choose to limit their apps to specific regions. They may do this for licensing reasons, support reasons or basically any reason they like.

The iBooks are licensing: each region will be licensed differently and your store may have different books as Apple negotiate deals with the publishers in that region.
