I'm on 10.7.3 and I've been having this problem since Lion's release. I set my own folder in "New Finder windows show" in Finder preferences to set a folder for the key combo Command-N. On reboot, it reverts to my home directory (username folder). I've tried creating different folders and setting them, but it keeps happening.

I recently did a clean install and the problem still occurs. Any advice?

Try deleting ~/Library/Preferences/com.apple.finder.plist and restarting (or logging out and back in). In Lion, hold Option while clicking on the Go menu in the Finder to get into the Library folder easily.
