Videos Going Out of Sync

So I'm trying to make some videos for my iPad/Apple TV.

I have captured the video and edited out what I didn't want in MPEG Streamclip. However, when I try to convert the video I made in Streamclip, the audio becomes out of sync with the video. It seems as if where the cuts are, they are adding frames back in and its not a smooth transition.

Any suggestions?
