Dock auto-hides, although configured not to

Dock auto-hiding is set to off in the settings.
However, it starts auto-hiding in every 5-10 minutes since I upgraded to Mountain Lion.
If I go to the settings, turn auto-hiding on and then off then auto-hiding turns off, but it will start again in 5-10 minutes...

any ideas?

while treating other problems, I repaired permissions on the disk, deleted keychain files and logged out and in.

Dock is not auto-hiding anymore. Not sure that it's related - posting just in case something will find it useful later.
