I was having some issues with ML before the update last week and decided to do a clean install yesterday. Slow shutdown, safari text input problem, and a few other non-critical things.

Well today, I finished installing some of my applications I use for school and restored all my files temporarily to the Desktop so I could go through and restore what I want. Well tonight I booted it up to work on some homework only to be presented with the white screen with the Apple and spinning cog. I repaired the disk, repaired permissions, started in safe mode, reset SMC, PRAM, everything I could try, but it still wouldn't make it past.

I also tried in verbose and the last thing it says is "FIPS USER SPACE POST."

I looked it up and everyone said something different.

Some pointed to a hardware failure. I ran a hardware test and everything came out clean, and Windows 7 still boots fine... This is an OSX problem.

So I format it again. I just wanted to get my homework done, so I didn't install too much. Specifically:

App Store:
Xcode + Command Line Tools
CCleaner
TextWrangler
iMovie
iPhoto

Internet:
Flash
Java
Java JDK
Netbeans IDE
Firefox
Audio Hijack Pro
Dropbox

Disk:
iWork '09

I updated everything and it rebooted just fine. I've only run these so far:
Xcode (install command line tools)
Netbeans
Firefox
Safari
Audio Hijack Pro
Terminal (ssh)

I also restored my files to the desktop again.

I finished my homework and (thankfully) submitted my homework. I came home to boot it up and it did it again.

I let it sit while writing this, and I heard the fans spin down... It finally booted after 15 minutes.

I looked through the console and couldn't find anything.

So I have a repeatable problem. Oh... And slow shutdown isn't fixed either. :/

----------

The slow boot up is consistent too...

Normally it takes about half a spin to boot, but now it's 15 minutes.

I'm a rolling stone.
This is I think what a normal Fips should be, it's from my 2012 Mini:

20/03/2013 11:36:43.000 kernel[0]: Running kernel space in FIPS MODE
20/03/2013 11:36:43.000 kernel[0]: corecrypto.kext FIPS integrity POST test passed!
20/03/2013 11:36:43.000 kernel[0]: corecrypto.kext FIPS AES CBC POST test passed!
20/03/2013 11:36:43.000 kernel[0]: corecrypto.kext FIPS TDES CBC POST test passed!
20/03/2013 11:36:43.000 kernel[0]: corecrypto.kext FIPS AES ECB AESNI POST test passed!
20/03/2013 11:36:43.000 kernel[0]: corecrypto.kext FIPS AES XTS AESNI POST test passed!
20/03/2013 11:36:43.000 kernel[0]: corecrypto.kext FIPS SHA POST test passed!
20/03/2013 11:36:43.000 kernel[0]: corecrypto.kext FIPS HMAC POST test passed!
20/03/2013 11:36:43.000 kernel[0]: corecrypto.kext FIPS ECDSA POST test passed!
20/03/2013 11:36:43.000 kernel[0]: corecrypto.kext FIPS DRBG POST test passed!
20/03/2013 11:36:43.000 kernel[0]: corecrypto.kext FIPS POST passed!

Now, look at the last line, it says " FIPS POST passed!" instead of "FIPS USER SPACE POST"

Seems to me you DO have HW issues, did you install any Hardware yourself like RAM or SSD upgrade?

You can check Console, find (Command-F) and enter FIPS as search criteria.

You can also see in System Information if it passed yes or no.
(It's in Applications/Utilities)

I had to send in my laptop a few weeks ago due to the LCD going out. They tested it and said there was faulty RAM (Gskill upgrade I did a long time ago), and they replaced it with their own RAM. The only other upgrade I've done is upgrade to a Crucial C300 256GB SSD. S.M.A.R.T. Status is verified and it passed the hardware test. As soon as the thing does boot, everything works normally.

For some reason my second post didn't post. I did find out it boots after 15-25 minutes.

I'm a rolling stone.
What does a safe boot do, is it faster?(Safe boot is slower than normal boot but should not take 15 minutes).
If the safe boot is Ok, restart in normal mode, open terminal and type/paste:

kextfind -case-insensitive -not -bundle-id -substring 'com.apple.' -print

What is the output?

Safe mode took 28 minutes to boot. The progress bar finished with about a minute or so, but then the spinning cog took much longer.

Later today I get back to you but for now I can say there are no other extensions than a clean install so that's OK.
Also looked at your log, what I find odd is that there is no hangs in the times, there is no minutes in between errors, you should look at the log from boot and see if there is a jump.

I get back soon.

Now, lets see what we got here, you're laptop was serviced a few weeks ago, you got Faulty RAM, you upgraded to a SSD and reinstalled OS X.

What I recommend now is to install OS X 10.8.3 from internet recovery on an external HD if you have one and see if it works well, look for problems for 1-2 days without installing anything, if all is OK on that external there is nothing wrong with hardware, except maybe the SSD, the external will use all hardware except the SSD so if it runs well the SSD might be the problem, if you already run into problems the RAM might be the problem.
I would run Apple Hardware Test and see what it says.

In an earlier post today I said there are no jumps in time in your logs, you should clean all logs in /private/var/log and then instantly restart after this, then as soon as you log in see if there are any jumps in time from boot until login screen.
There are no extra extensions in your last post so that's OK.

Do the above first, if there are jumps in time show here in a new post.
I really recommend to start over again and use the internet to download ML, not an installer which you might have.

Hope we solve the problem.

Sorry for the long delay... I've been out of town with no internet.

To clarify, I've had the SSD installed since February, 2011. I've been running Windows 7 on my laptop all week without any issues. Boots are fast, shutdowns are fast, no crashes.

The problems arose AFTER I reinstalled 10.8.3. Before, boots were fast. Less than one cog turn. After, about 20 minutes or so.

I'll try to install on another drive that I have. I'm almost certain that the drive is not to blame. The issues come up after I install and update iWork '09. I had to install iWork in order to restore my Time Machine backup. It would error in the middle of copying saying I need an up-to-date version of iWork to continue copying files. As soon as I installed iWork and updated, the long boots began.

I ran the AHT again and it passed.

I then remembered that time machine does a full backup. I restored and my boot works again, but I still have the shutdown problem.

That problem being, even though no applications are running, the machine refuses to logout for at least a minute. Basically it just stays on the desktop and won't do anything. If I launch any application after I tell the computer to logout or restart, it will pop up a message saying that the application I opened canceled the logout.
