I have an iMac, iPhone 4S and iPad 4. I sync everything through iCloud. Here is the problem. I have a large list of bookmarks on the iMac not all of which do I want to sync to the iPhone and iPad. (financial and medical sites for privacy concerns if either is lost) But, I want the bookmarks on the iPhone and iPad to sync with each other.

How do I keep the iMac out of the loop on bookmarks while still syncing the iPhone and iPad?

You go to System Preferences (on iMac) and then on the iCloud panel you disable Safari, so that it won't be synching bookmarks with iCloud. Your other devices though, should sync just fine.
