Why is it slower on some of the games? Graphics Card?

Yeah. Old machine had a better card, nVidia's 6800. They were going to get the 7800 for the new one, but the shipping time would have been longer. With a 7800, it would have simply screamed.

The processor speed being lower is also a factor in games that don't multi-thread well.

The processor speed isn't lower. They're comparing against a 2.5, not a 2.7.

In that case, does anyone else think that this test isn't a great comparison of the technologies here? Seems like they are changing too many variables at once.

The real world tests don't show much improvement, and slower in some aspects. Encode MP3 in iTunes (sec) is the same!

Yeah, I hope a future release of iTunes will speed things up. I believe it's not multiprocessor-aware.

The real world tests were mostly consumer and teenager oriented. Where were the pro apps?
