What is your method for changing it around? Are you just dragging stuff to and from it?
Does your Mac need maintenance?

First step for something like this is to repair the permissions using Disk Utility. Next step is to create/use a new account and see if modifying that Dock also forgets what's happening when it restarts or logs back in. Third step is to delete the Dock preferences but this can be troublesome so we'll need more information before going too much further ahead. :)

No, you're not doing anything wrong. Even with the correct permissions, I've had icons disappear from the Dock. Usually adding them again does the trick.
Just a strange bug, like the hopping Macintosh HD icon.

Weirdness.
Well, my Dock's always been fine so we should probably still try to fix it. :)

Yes :D . I'm all for fixing that strange little behavior. I just don't know where to go next. It seems to me that the Dock loses the last changes if you put the computer to sleep shortly afterward, or possibly in other circumstances.
Even though the permissions are correct, the dock preferences might not be saving properly. I think I'll go digging and see what I can find or if I can catch the Dock in its not-saving-updates state.
