I noticed the last 2 days that XCode completely messes up the autocompletion feature. It doesn't show the functions that it should, and it shows functions and classes that I have deleted from my project.

Is there any way to make XCode reindex my project, or reindex the its entire internal library (you know, the application and foundation framework and such)?

I think you can get it to reindex everything if you uncheck the "Indexing: Enable for all projects" box in the Code Sense section of XCode Preferences. After unchecking it, maybe quit XCode, reopen it, then recheck that option. According to the help, unchecking that option not only turns indexing off, but also discards the current index.
