Now that I have AppleTV I plan to convert my most frequently watched DVD's to AppleTV. What is the best program to do this? I have heard some are good at converting to Video iPod but I'm not sure what kind of quality I will get on a big screen with AppleTV.

+1 for Handbrake.
I suggest 1200 bit rate using H.264 codec and 2-pass if you can spare the time. A 2 hour movie will be around 1 gig.
Handbrake/Mediafork. But, if you want chapters I'd wait a bit for the new release. Also, it has a few other features for the really eager eyed.
Is Handbrake adding a chapter feature? I browsed their site a bit but didn't see anything on it. It certainly would be welcome. Here's "the long way to do it".
After having tried a number of different "solutions", I settled on VisualHub. Its a rather well built piece of software that can convert files into the proper format for AppleTV with a great deal of flexibility as well as better quality output files.

why bother with chapters ? Apple Tv has a 5 min skip feature built right in

I have to say Handbrake as well... especially if you wait for the new version with everything they're going to add.
