I just set up some smart folders in Mail and was wondering if when mail gets filtered into the smart folders can it be set so they do not show up in the main inbox and just the smart folder?
 
A "Smart Folder" in Mail is not a separate location for the mail, it's effectively nothing more than a search that's always running. It's just a way to categorize mails based on some kind of heuristic.

What you want is to create a new Mailbox (I know, the terminology sucks), and have a rule that moves mails matching the specified criteria to the new mailbox.

If you want something like that, you need to create a filter that will move the mail to a new normal folder. One disadvantage with that is unless you get something like DockStar, you don't get a little Mail badge saying how much unread mail you have in that folder.
