WindowServer using all of CPU and causing freezing

I am getting huge slowdowns which result in an eventual freeze. When I notice the slowdown, Activity Monitor is showing WindowServer using up to 99% of the CPU. Any ideas on what is happening?

Do you have any third party themes installed? Do you have any third party items in the top right of your screen? 🙂

The only 3rd party thing I had that I could think of was APE with Clear Dock. I uninstalled that and so far things seem fine.
