Kind of a stupid question to ask, but I have the faulty screen and I was wondering if Apple would support the iPod Touch even if I bought it at Best Buy, for an exchange?

Yes, if they agree it is defective. You can take any Apple product to an Apple Store for warranty service, regardless of where you bought it.
