Restoring System with TimeMachine question

If my Leopard install has become corrupted, virus/worm filled, has conflicting files, etc, when I reinstall Leopard and restore with TimeMachine, arn't all of those problems just going to come back again? Is there anyway to back up with TimeMachine without getting all the old problems back when you do restore from TimeMachine? THanks for any thoughts.:apple:
