Seems that the items in that location are not used anymore and are replaced by var/mobile/library...
I know some people who upgraded and Jailbroke from 1.1.1 could not get AnySim to run because it claimed Auto-lock was not set to never even though users had actually set it to never and users had to SSH in and delete the com.apple.springboard.plist from var/root/library/preferences and then it worked. The actual plist is in var/mobile/library/preferences. (This is why peoples summerboard themes were not working as well....
So would it be safe to delete the preferences from the old var/root/library??
