Hidden Files

I was playing around with Onyx and unhid the hidden files. Two appeared on the desktop and not thinking too much of them, I trashed them. Is there any sort of consequence because I did this? Why are all these files hidden in the first place? I'v also noticed hidden files to show up when my flash drive in plugged in on a windows machine.
 
.DS_Store is similar to Thumbs.DB on Windows, it stores the settings for each folders display on the system.
