Does anyone know how to do this? I can change the icons inside system prefs but not the actual icon itself.

I tried to right click/get info from the apps folder and then drag the new icon over the current one. I tried this same icon on a couple other apps and it worked so the icon is working.
 
Try this:

Right-click the System Preferences application and select "Show Package Contents", in Contents/Resources there's a PrefApp.icns that you can replace with your own .icns file.
 
Tried that and it made me authencate it.... so I did. It replaced the current one but the icon didnt change to it. It changed to some default one
