there are times when it would be beneficial to run my macbook, i.e. turning off hibernation, when the lid is closed. I would like to know if can cause major overheating problems resulting in permenant damage.

Uh...you could just plug in an external keyboard or mouse. They are designed to run closed, if need be.

As long as the vents are not being blocked, it should be fine. Plenty of people use an external monitor with their Macbook closed.

Apple notebooks can run in "clamshell" mode fairly happily.

I run mine lid closed like 85% of the time with an external monitor, as its my only computer and no problems.
