I just bought a 500GB external HD and will be using Boot Camp to open up 40-50GB for a Windows partition. When I backup, do I have to backup my Windows partition too? If I do and there is a virus or problem on the Windows partition, does it corrupt my whole external hard drive? Any help or tips is much appreciated! Thank you in advance-

Are you wanting to back up using time machine. If so then you can tell it not to back up your windows partition.
I may be wrong about this but I'm sure if you partition a drive and get a virus on one of the partitions it can't spread to the rest of the drive only the partition that it lies on. Plus a windows virus wouldn't affect OSX files anyway, it would just linger there not knowing what to do. Lol
