Is the R4DS the best now for running Homebrew software?

Or are there other options I should look into?

as far as i know, it is still the best.
a recent update removed all glitches from local wi-fi multiplayer.
drag and drop adding games..... its great.
only limitation is that you can't play GBA games. if that is a priority, you should look to one of the older 2 slot devices (2 cartridges, one for each slot.... more expensive)
