MKV or MP4 Container

So I downloaded Super converter for Windows, which is supposidly the equivalent of VisualHub on Windows platform. When I use handbrake to convert my DVDs for :apple:TV it uses the m4v container, but this program does not offer that.

Should I use the MP4 container to encode my other AVI files for the :apple:TV? Also any other settings I should be using, such as 16:9 with no change in resolution?
