What exactly can you lock within a PDF?

I know you can limit print copies, but other then that I have no idea.

Which programs can you do this with?
InDesign? Acrobat Professional?

You can password protect a PDF file using Preview (in Leopard) if all you want to do is prevent people without the password from opening the document.

Otherwise you'd use Acrobat Pro to do anything more sophisticated, like restrict printing, content copying, page extraction, commenting, etc. (all of which are either allowed or disallowed, with a few options like allowing low res printing but disallowing high res printing, etc.).

Check out Adobe Acrobat Pro (http://www.adobe.com/products/acrobat/tutorials/acr8at_securelevel.html) for the best possible options. Not likely you'll find a better option.

And there´s PDFKey Pro… It can both add and remove password protection, the latter very handy at times when you need something, like a logo or graphic, from a protected PDF.
