After several hours of testing, several days of correspondence with a product specialist and engineer, I have the official word that 86*C on the CPU and noticeable UI lag when using Aperture is considered normal for the Air. The X3100 and the Air are listed as meeting the minimum system requirements on Apple's Aperture page, FYI. I was asked to run Apple's Capture Data utility, which performs a bug of testing, monitoring and collects various system logs and this is the conclusion that they came to: nothing we can do for you.

Things are a lot better than they were before 10.5.5 and the Air firmware update, but they haven't fixed the core shutdown problem -- it is just being handled more efficiently with the software. Running Flash videos in Firefox, editing pictures in Photoshop, streaming audio with iTunes, modifying pictures in Aperture - these are all things within the capability, according to Apple's site, for what the Air should be able to handle. However, I am noticing several UI lagging, application hanging, the spinning beachball of death, and so forth.

I'm going to bring my Air to my local Apple store and get them to run some hardware diagnostics on it as I am not pleased. I expect to keep this Air for at least three years and if it's bogging down now, I can only imagine what is going to happen once the GPU-accelerated Snow Leopard is released next year.
