I just purchased a new macbook and am attempting to transfer files using migration assistant. However, migration assistant on my ibook says that it will only work in transferring files to the ibook not from the ibook. please help!

No, the macbook's first step is to launch migration assistant on the ibook, otherwise, the macbook does not recognize the ibook.

What version of OS X is the iBook running?

Also, you could always turn on file sharing on the iBook and share the entire hard drive. Then connect the two via ethernet and mount the iBook's HD on the Macbook and start dragging the files over. This is what I always do I have never used migration assistant. It also allows you to clear out garbage files.
