How does one delete an Application in iTunes so that it won't sync onto the Touch again? I know you can deselect the app, but I want it out of iTunes window altogether.

Right click (or whatever right click is on a mac) and delete.

When in the Applications Tab in iTunes, right-clicking does nothing. The only thing you can do in that window is select/deselect. But that doesn't get rid of the app in that window.

Do you have the latest version of iTunes?

Strange. Right clicking on an application icon offers you the choice to delete it.

You can also highlight the app's icon and press the delete key.

You don't want to be in the Applications Tab (under Devices when you have your iPod plugged in), you need to be selecting the Apps in the Sidebar > Applications (under Library). Look at the image and the red oval to the left is where you need to be. Then select the App you wish to delete and right-click, then delete.

If you can't see Applications in the Sidebar, go to Preferences > General and put a tick in the check box next to Applications.

Got it. Thanks for the clarification.
