I'm trying to dub a video into English for a project and need to transfer the .AVI audio/video track (We need PIP video aswell) we recorded to the .MKV files as a secondary dubbed track.
The university multimedia studio has Final Cut Studio but if additional software is necessary I would like to hear what it is. We have a $300 supplementary budget for this project so another software purchase is not unreasonable.

AVI is a container, many audio/video formats could be inside it, e.g divx, xvid, mpeg2, mp3, ac3, wav etc. The strategy to demux the audio and video depends on knowing what's inside it. However, a good free tool for extracting the audio is with avidemux.

Working with MKV is a little tricky on a Mac, I suggest you find a Windows machine and use aother free tool called MKVToolnix to mux that audio (from the avi) into the MKV file.
You'll have to google those tools I mentioned.
