Does anybody here know enough about copyright law to tell me if I'm entitled to use this animation I made, in my own website? (it is in Flash, hand made... not a bitmap copy)

I'm no copyright expert, but it should be perfectly fine for you to use the logos on your site like that.

If you've got anything commercial going on, it might be a little different...

what do you intend to DO with it?

Basically with public figures/companies/etc the line gets hairy.

The closer a parody is to the real thing and the more obvious that it IS a parody the better off you are.

if it's obviously an apple fighting a microsoft logo (it seems obvious to me anyway) it should be fine.

I don't know why there would be a problem there. Its a personal website?

I'll have to echo teabgs - what's the plan with it?

My intention is to place these little animations in a Folio CD (promotional) I intend to send to my clients (art directors in ad agencies) The purpose is to amuse them so they don't throw the CD in the trash quite so readily... Here's another example.

If that's all you're using them for then you really won't have any problems with copy rights.
