I know this is a late response and the original author of the topic has probably re-jailbroken to fix Cydia but if not here's the fix.
1.Install Icy & iFile.
2.Remove SinfuliPhone repository from Cydia.
3.Run iFile and browse to /var/cache/apt and delete everything (not "archives").
4.Run Icy and uninstall NES.
5.Respring
6.Run Cydia and install the NES package that Cydia wont clear.
7.Uninstall using Crydelete or Cydia and finish what you were trying to do.
If you're still receiving errors then it could be that you need to remove the BigBoss repository and that can't be done which in that case you'll have to re-jailbreak.

I had the same exact problem and I went as far as to uninstalling and reinstalling Cydia from the ground up without a solution. I also tried using terminal command su, alpine, dpkg -r -force *.deb and all I got was a more descriptive reason as to why the system couldn't do an override. If there is a fix out there for this, this is the solution and no other.

Since when has the meaning of edit become "Copy & Paste in new reply"?
