Need help with iWeb

Well I'm trying to set up iWeb with my site so that it automatically uploads everything-before I was using Cyberduck. Anyways, when iWeb uploads my files to my public HTML folder, it puts all the contents INSIDE a folder. The problem is that all the files cannot be in a folder, otherwise my site does not see the files, and my site does not show up. So is there a way to make sure that it does not put the contents in a folder?
