Rearranging Apps and missing Apps

So... iTunes 9 allows one to rearrange apps. Is this applicable to apps bought when iPhone connected to computer and iTunes?

I have many apps that I've purchased via wifi whilst not connected. Will these not show up when I sync?

Is there a way round this guys?

Store > Check for Available Downloads...

Or, connect your device, and select-

File > Transfer Purchases from iPod
