Question regarding Pwnage 3.1.4 for a newbie please.

i read that DFU is no longer required with the new Pwnage tool. So if I make a custom IPSW and perform Alt-restore in Itunes with custome IPSW, would Cydia apps be maintained or would I need to reinstall them just like previous jailbreaks.
