I'm still having issues after upgrading to 3.1.2 so I want to set my phone up as new. I don't want to lose my save data for some of my games though. Can I ssh into my phone and get the files that have my game progress and then put back after I restore and rejailbreak? If so what is the name if the files I need to get?

I've used AppBackup (not AptBackup) in the past.
It creates a file which you copy to your computer. Then you restore, JB, install AB, copy that file back and restore your info from it.

Ok so just so I'm clear I back up the data the go to var/mobile/Library/AppBackup and copy the appbackup folder to my computer. Then after I've restored and jailbroke I copy the appbackup folder back to var/mobile/Library/AppBackup and restore the data back?

That sounds about right. Pop the dev out an email to be sure.
All I know is when I did it last everything worked great.
PS. This is ONLY for AppStore apps, not jailbroken apps.

Indeed.
Otherwise for jailbroken apps, please refer to this thread (http://forums.macrumors.com/showthread.php?t=801838) so that not everything gets repeated again! ;)
