Is there any software besides Subler to allow adding, removing, and optimzing MP4/M4V files?

The problem I am having is adding in the AC3 track converted from DTS, about half of them play OK, but the others have problems and stop and or don't play at all. I have to then use MKVToolnix to mux a new MKV then rip the M4V, that works fine. But adds another step.

Is there a program out there that will optimize M4V files????
