Questions from a newbie :

How can I change the icon of my apps in the dock?
And generaly for my aleas (or shortcuts) ?

you can change icons simply by copying or pasting images (preferably icon images) in the Get Info window where it displays the icon. Then just drag the item into the dock.
 
Just to clarify on what Chaszmyr said, here's a link to a guide on changing your icons, link.

To apply the icon that you like to a file, folder, or application, simply click on the icon you would like to use (do not double-click. Select 'Get Info' from the File menu at the top of your desktop (or press command-i).

A information window will open. Click on the icon that appears in this window (in the upper left corner) and select 'Copy' from the Edit menu (or press command-c).

Next, select the file, folder, or application icon you would like to change. Select 'Get Info' from the File menu at the top of your desktop (or press command-i).

Click on the icon displayed within this window and chose 'Paste' from the Edit menu (or press command-v). The icon should now be updated and you can close the window.
This should work for any Finder object for which you have permission to change.

Just a note, you can't change the icon from the dock directly. You have to do it via the Finder.

And I'm afraid I have no idea what you're going on about it the second part of your question...
 
You can also use iConverter (free app) to convert files you make in Photoshop or Fireworks or whatever into real icon files. (with full transparency and such)

As far as the second part of your question goes, you can change the icon of an alias just like any other icon, but the little arrow can't be changed (at least not without the use of a hack, which I don't recommend).
 
if you installed the developer tools with 10.3 there is a icon making app in Developer tools > Applications > utillities > icon composer.app.
just drag a 128x128 png image onto it and save it as a .icns

Also when i paste an icon or image onto a folder's info window it changes the icon but its black where it should be transparent around the icon.
is this normal?

Try clicking off the icon to deselect it after you've pasted it.
