iPod Sync issue for my Ipod Touch 3rd gen

Everytime I plug my Ipod to my pc, Im getting a pop up message:
"iTunes has found purchased items on the iPod "Khakls" that are not present in your iTunes library. Do you want to transfer these items from this iPod to your iTunes library?"

If when I clicked on Transfer button, all my applications disappeared. I downloaded most my applications from Installous.

Is there an application I can install to my iPod for it to sync with iTunes?
