I *acquire* a lot of mkv files that have embedded subtitles (as in I can select from a drop down in vlc what subtitles to use). Now I'd like to use the encoding sticky on this form but I'm not sure how to integrate these embedded subs so that when they come out at the other end as an m4v they are still selectable. Any ideas?

Just a note - I tried doing this manually with handbrake, adding the embed subs to the subs tab but they where all out of sync.

You mean external (SRT) subs? I haven't encountered issues with (internal) VobSub yet, as opposed to adding originally external SRT's in HB. Use VobSub passthru as I've explained in my articles and posts linked above.

1. I see that it's a 2-hour video without "Large file size" enabled. Make sure you enable it - a 2-hour H.264 1080p video will surely be over 4GB unless you use an abnormally high compression rate.

2. can you export the sub track with, say, Subler (from a m4v file) and post it here? I'd take a look at it to see whether everything is OK with it.
