Here's a quickie that seems like an immediate yes, but I was hoping to confirm. Can I take my Themes folder, download it via Cyberduck to my HD, then, after I download the 4.1 firmware/install it/JB, re-upload the theme and enable it via Winterboard just as I have it now?

Along this same vein..can this be done with installed Cydia apps?

Yes it certainly can be done with the temes folder. Not so sure about the cydia apps though.
The best thing to do would be to pay for pkg backup in cydia, it backs up all your packages and saves them as a contact. After you've jailbroken to 4.1 all you need to do is re download pkg backup and restore from the saved package. It's an invaluable tool.
