Handbrake and MPEG Streamclip have Windows versions and they accept a wide variety of formats and so on.
Totally handbrake, love it.
On VLC for iPad the synch time if you have a couple of movie in it is so horrible it is actually faster to delete all VLC content, synch and then move the stuff back on the iPad. Seriously slows down synch time, like an hour or two to synch slow. Otherwise VLC plays ok I guess but I did have a bit of trouble with it crashing.
