iOS Application Loader (two targets iPad/iPhone)

I have a xcode project with two targets for "Two device-specific applications." Both targets are built for Distribution and compressed for upload. The file name for the iPhone is MyApp.zip and the iPad in MyApp-Upgrade.zip. Which file do I upload for both apps to appear in the store? or do I need to upload them separately?

You'll need to upload them separately. You'll also need to make sure you have two applications set up in iTunes Connect (which you probably already do, right?)
 
Also, if necessary, don't forget to specify which devices your apps run on (through the Info.plist file). I'm not sure how this is done when you have one project with two targets, so you're on your own there.
