You should have read the MacWorld article How to make a bootable Lion install disc or drive and just put it on the USB2 thumb drive. This way you could do a fresh install.
P{lus did you use something like Carbon Copy Cloner and put it to a Firewire 800 external and make a clone back up. This way you have a fail safe in case anything goes wrong.
