Mail marking items as Junk but not moving them to Junk!

Hey folks,

Mail is marking items as Junk but leaving them in their folders (inbox or another folder). It marks them as Junk, but doesn't move them. Any ideas? I'll attach another image of it doing so when something comes in (shouldn't take long!).

I knew it wouldn't be too long! So I have my Hotmail and Gmail forward to my iCloud and on iCloud.com have a rule set up to put each one in a named folder. Ignore that though as even when I turn these rules off and have them going to my iCloud inbox, it still does the same thing - marks Junk as Junk but will not move it!
