They're not going to "mess up" your programs. They're only going to do whatever is necessary to fix your problem. Make a backup of your drive before you take it in.

Doesn't sound like you actually have any prior experience. It's kind of a moot point anyways - if you want your machine serviced by Apple you run the risk of them "messing up" your programs, although it's not going to happen.
Yes, they'll ask you the login information, or if you'd like to create a temporary account/password for them to troubleshoot and test the computer with.
