2 user accounts. Why do I need to log out of iCloud?

I have 2 users on my iMac, my wife and I.

When she's using her account, she has her own apple id. When I log into my account, I have to log in with my Apple ID after logging her out.

Another example. Under my user account, I have my own apple Id for the Mac App store apps I've purchased, yet the update screen also shows me her apps. Though it won't update her apps while I'm in my account, this is highly annoying.

Why can't her apple id and mine be separated within the user accounts?
