In clamshell mode, sometimes (doesn't happen every day but lately has been happening more) my rMBP will get pretty hot, and the fan will be going (what i think is) full blast. Also, usually when this happens I notice a slowdown in OS X, and I don't do anything thats processor intensive, it happens with only chrome open.

I haven't been able to recreate the same symptoms with just the rMBP, with no thunderbolt display connected. It's also interesting to note that I've had the computer since day 1, along with the display and I haven't had any issues up until recently. A restart will do the trick, but thats getting quite annoying.

Any ideas?

This sounds like software. As the other responder said, try to recreate the problem and look at Activity Monitor to isolate the process that's consuming the CPU cycles.
