Documents dont show on an upload

I have a folder in Documents with16 subfolders that each have many files.
When i am on a web site that would allow me to upload one of my Pdf files to the site, when i start the process and it takes me to my Documents and i get to the main folder and click on it only 13 of my subfolders show up.
I cannot figure out how to make the other 3 show up.
