After a bit of advice.

Have a 1TB iMac and a 2TB Time Capsule.

The iMac is now full so need to get an external HD. Can Time Machine back up an external drive automatically and the iMac, so I don't have any worries if I moved my aperture files a new external HD?

Alternatively if I bought a new 3TB HD could I use my 2TB Time capsule as my external drive and the new 3TB as time machine to back the lot up?

Yes a time machine can back up both the internal and an external. You need to go to time machine settings and tell it which drives to back up. By default it does not backup externals.

Time machine can't backup another time capsule by treating it like another drive as far as I know

If you are brave you can take apart the time capsule and swap out the 2tb hd for a larger one
