Just out of curiosity, does the Apple remote ship in the same box as the Macbook Pro if you order one?

Yes. Mine was in a little plastic envelope inside the MBP box, right next to the power cables and whatnot.

I heard that they don't come with them anymore, you have to buy it separately.

You have to buy seperatly but it seems it ships in the same box.
